So, took in total 4 alternators to get one good working one. I tried two, drove to dealership with "bad" one hooked up, dealership had to RMA twice to get a working one. Fun. So - testing tonight shows this: Start and idle - erratic between 11.8 and 12.7, lights flicker Bump over 2k - 14.14v steady after bump - down to 1k and it seems to hold @ 14.14v (attempting to charge) drop back to idle - back to erratic. Thanks for the Insight, the main reason I went with the Motorcraft part is because of the issues I've read on here about alternators. I guess they're no better. I do have Carquest nearby, and I was thinking about doing so. I'll keep everyone posted.

Where are you seeing the rust issues? I see a shocking amount on what I'd call the rear engine cradle (back behind the firewall, under the floor). Ohio - 109k. I hate to think that this would fail and cause me to have to trash the car.

I've got an 05 SE that I noted the battery light popping up on my ride home. Bought a brand new one from fordparts.com shipped to my home, we'll see if that's it. I did buy a new battery a few months ago, connections are tight as a drum.

I bought an Airtex water pump from Amazon (was cheaper at the time than rockauto) - have 5k on it/4 months, no issues. Looks like it's about $161 on rockauto right now (170 on amazon). if you've not swapped the thermostat out, do it during this service - also get the water pump to thermostat housing...
